I've never seen the D5000 in person, but from pictures it appears to be smaller than the D40. Is that true? I just recently bought a used D80, which is somewhat larger than the D40 and to me feels much better in my hands. I think the D80 and D90 are pretty similar in size, so for me I would probably go with the D90 just based on the size and how it felt in my hands.

Personally, I would go with the D90 for one simple reason - it has a focus motor in the body. This gives you access to more affordable lenses. The D5000 lacks this motor so you're pretty much stuck buying only the most expensive Nikkors... which seems a bit backwards given the D5000 is a consumer camera.
If this isn't a problem for you (you're not a lens collector like some of us) then the D5000 is a great camera. IQ wise you would be hard pressed to see an IQ difference between the two cameras output.

I just upgraded myself from D60 to D90. It gives me better feeling in my hand. I can grip the camera better. Like the live view as an added advantage. Can use bracketed shots which I could not in D60. Lots of one touch and easy controls.
I am happy with it. :-D

Not knowing much about your choices, you might want to CHECK THIS OUT. (http://www.dpreview.com/reviews/compare_post.asp?method=sidebyside&cameras=nikon_d90%2Cnikon_d5000&show=all)
They are pretty much identical bodies with the D90 having a very slight edge in a few categories.

Couldn't agree more.
One other thing that would draw me towards the D90 would be the LCD screen on the upper part of the body. It makes life easier not having to go into menus to change certain settings.
